I am wondering how NAs are treated in the SNP data? For analyses where NAs are too cumbersome, is HapMap imputation utilized or something else? I plan on applying component analysis but I don't want to eliminate all of the SNPs with NAs because this accounts for 30% of the data.

Please impute un-genotyped SNPs using MACH or IMPUTE2.
