Dear professor, I used the SNP ID in the ADNI 1 GWAS and the SNP ID in the APOE gene (about 1000) to find duplicate values. The repeated part is only about sixty, why not all? I don't understand what went wrong?

The number of duplicates depends on the genotyping platform.
In order to have more duplicates, you need to perform imputation.
