I have run pre-processing using SPM on all encounters with Resting_State_fMRI image type: the code runs smoothly for only about 40% of encounters, while it gives the error VARIABLE SLICE SPACING in the other cases. Has this problem been reported before? Is there a known approach to address this?

I haven't heard of users having this problem before. The description you submitted doesn't include much information. You could be missing some DICOM slices. If you do a google search on spm variable slice spacing, there are hits. The current version of Chris Rorden's dcm2niix is believed to work correctly on this data (i.e., works when I use it).
