How to find subjects with two modalities acquired at the same time? For example, I want to analyze resting bold, and I want to get a list of subjects with both modalities in the searching results to avoid two separate searching processes.

Use the Advanced Search (beta) search interface. In the Image section select both modalities and the "and" radio button.
Choose the visits you are interested in: no fMRI were collected in ADNI 1.
