Hello, I am performing voxel-based morphometry on the ADNI3 dataset. Am I able to lump subjects with IR-FSPGR T1's with those with MPRAGE T1's in my analysis? Or are the sequences different enough that it will contribute to variability?

The sequences are slightly different and that will contribute to variability. Image acquisition and reconstruction details also vary by vendor, scanner hardware, and scanner software version. Please remember that one of the functions of ADNI is to serve as a development platform for imaging in drug studies; that means using "product" sequences on the various scanners. You'll need to figure out what matters for your particular VBM analysis.
