Proposed Analysis: We propose to utilize whole genome sequencing data generated from ADNI along with whole genome and whole exome sequencing from highly ascertained multiplex families with late-onset Alzheimer disease (AD) and unrelated AD cases and controls from the Alzheimer's Disease Sequencing Project (ADSP) to identify novel risk and protective variants associated with AD. We will combine data generated by the ADSP, with other genetic data available via other funding sources, and will utilize established and novel analytic methods, including family-based analyses. We will bring together established experts in Alzheimer's disease (AD), human genetics, biostatistics and genome sciences to identify risk and protective single nucleotide and copy number variants (SNVs and CNVs) for AD and AD-related endophenotypes. We will harmonize and integrate genomic and phenotype data from the AD Sequencing Project (ADSP) and other data resources and use the most informative analytic methods to identify novel risk and protective alleles and will include data from European ancestry and minority samples. Replication will be afforded using targeted resequencing and genotyping data in approximately 50,000 cases and controls in collaborating studies. We will also integrate and annotate (using ENCODE and the Epigenomic Roadmap Projects) SNVs and CNVs data from the ADSP families with whole genome sequencing, as well as other familial AD resources for genetic linkage analyses to identify novel genes associated with AD susceptibility or protection from AD in highly-ascertained families.
